Figure 2 shows the UHPLC-MS chromatograms in positive and negative modes. HPLC-DAD technique was used to analyze the C. annuum extract but without success. Then, UPLC-MS was used to identify some molecules in the extract. Analyzing the MS/MS spectra of the main peaks in negative mode, the presence of the mass ion 191 was observed, which is probably citric or isocitric acid, as shown in Figure 2(C). In the MS/MS spectra of the main peaks in positive mode, the presence of the mass ion 306 was observed, which is probably capsaicin, C18H27NO3, as shown in Figure 2(D). The MS/MS mass spectrum shown in Figure 2(E), in positive mode, is likely to be dihydrocapsaicin, C18H29NO3. Hamed et al. (2019) identified and quantified capsaicin and dihydrocapsaicin in C. annuum using HPLC with a fluorescence detector, which is different from that used in the present study - a diode array detector.

MgCl2 were from Honeywell Riedel-de Haen (Bucharest, Romania). Ethanol (≥99.5%, Etax Aa) was from Altia (Helsinki, Finland). Water was deionised by MilliQ gradient A10. All chemicals were of the highest purity available from their commercial suppliers. Coumarin, 6-methylcoumarin (25), 7-hydroxycoumarin, 7-ethoxyresorufin, 7-pentoxyresorufin, resorufin, Tris-HCl, MnCl2, isocitric acid and isocitric acid dehydrogenase were purchased from Sigma-Aldrich (Steinheim, Germany), KCl from J.T. Baker, NADPH and NADP+ from Roche Diagnostics (Mannheim, Germany). 200 mL NADPH regenerating system contained 178.5 mg NADP+ (nicotinamide adenine dinucleotide phosphate), 645 mg isocitric acid, 340 mg KCl, 240 mg MgCl2, 0.32 mg MnCl2 and 15 U isocitric acid dehydrogenase.

Spearman rank correlation analysis found 13 amino acids (L-alanine, L-aspartic acid, L-cystine, L-glutamic acid, L-histidine, L-kynurenine, L-leucine, L-norleucine, L-proline, L-phenylalanine, glycine, glycylproline, and N-acetyl-L-aspartic acid), 3 fatty acids (docosapentaenoic acid 22n6, arachidonic acid, and eicosapentaenoic acid), 1 BA (glycochenodeoxycholic acid), 2 dicarboxylic acids (methylmalonic acid and succinic acid), 4 organic acids (cis-aconitic acid, trans-aconitic acid, citric acid, and isocitric acid) were positively correlated with PCDAI and other serum indexes of inflammation (Figure S4b). In contrast, azelaic acid, butyric acid, deoxycholic acid, isovaleric acid, valeric acid, and sebacic acid were negatively correlated with the CD disease severity (Figure S4b). Moreover, the PCDAI-correlated bacteria and metabolites were also strongly correlated with each other (Figure S4c), indicating their interactions were closely associated with the severity of inflammation in the CD patients and the outcomes of IFX therapy.
